He's maybe just an honorary sailor mascot or something, like the tugboat that hauled the Titanic to get her going. (Watched Titanic last night)
Ducks certainly didn't need to be on Noah's Ark either, which is where evil may have come from (8.30 onwards)

I always figured he was just wearing what little boys wore at the time he was created.

But for argument sake let's just say that Disney was originally trying to make a cartoon geared towards adults and Donald was the philandering, ****e loving merchant marine husband to innocent and lovely daisy. He would go around town seducing loose women with his feathers (which is why he never wore pants) and getting in to lots of fights since everyone either made fun of his speech impediment or got pissed because he would spit on them when he talked.
